I notice that if I was upgrading from 2.6RC1 to 2.6RC2 FUD then moved every template-file that is to be changed to .backup and made totaly new ones. so all themes became default looking.

Yes I can see that, but if you have mor than 2 edited themes, you can't see who was who inside .backup, they are only named bla.tmlpblablabla2213412425 something

I'll take a look, probably the best solution would be to prefix theme name to the backed up file name.
