We've recently upgraded to FUDForum 2.6.2 and have noticed
a problem with the e-mail notification feature working. Even
with post notification set as the default in the control
panel and double-checking to be sure it is set before creating
a new message, users are not receiving post notifications to message
replies. Is there another setting someplace? In past versions
this has always worked, not sure why it wouldn't now.

I'm not sure I understand.
Are you saying this feature does not work in version 2.6.2?
It was working in older versions (2.5.x) but once we upgraded
it seemed to break it. Do we need to upgrade again to provide
this functionality to our users?

Just upgraded our forum from FUD 2.6.2 to 2.6.4 and the
Post Notification feature is still not working for us.
Are there any settings in the Control Panel that might
prevent this from functioning?
What else can we try to make this work?

It works fine here and for many other people... Check your subscription and the value of the "Smart e-mail notification" option.

Ok after enabling the Smart Notification, we are now receiving
Post Notifications. We previously had this turned off. So this
must be turned on for the Post Notification to work at all? The
wording in the description was a little confusing, it sounded
more or less like a feature that works in conjunction with the
Post Notification, not an actual setting for turning the Post
Notification on or off. Thanks for the help, I think we are set.

I have this setting off on this forum and notifications work great for me. Having this option ON actually reduces the number of notification sent, since the code would only e-mail if the previous notification was acted upon.

This is why this has been so confusing for us. In the past when
we've used older versions of FUD, this has always worked for us.
The Post Notification that is. We've never had to do anything
other than ensuring the checkbox for Post Notifications was checked which it is and always has been.
We've noticed since upgrading however this has not been working
and did not work until we enabled the Smart Notification in the
control panel just today.
Any other ideas why or things we might want to try to test?

I have no idea... all I can say that previously (older versions) there were some bugs with notification system. Those have been resolved to the point that I cannot replicate them and none of the reporters of the bugs can too. I regularly receive notifications about posts from this forum and other FUDforum's I am subscribed to.
One thing you may want to check is to see if e-mails are getting from the forum to your mailserver. Another words if the forum is actually trying to send the notifications. It is very strange that it wouldn't work with "Smart notification off" because all that does is remove a few conditions from the query retrieving the subscribers.

What language are you using with your forum?
I am unable to replicate the bug you have mentioned on this forum.
