Sorry if this is a really stupid question, but is it possible to alphabetically sort the topics in a category (eg http://fudforum.org/forum/index.php?t=thread&frm_id=16&), rather than the most recent first?

If you modify the code responsible for topic order, you can sort them however you like.

I've been looking through the script files and I'm not making any real headway - don't suppose you could point me in the direction of the file I should be looking in?
