I am not sure what you mean, I don't see any mixed code. You may be looking @ the compiled files, which are indeed a mix of everything, but then those are generated files and are not meant for reading.

So what if each theme has the same code, disk space is much cheaper then CPU and by compiling the file into 1 big chunk where only SQL data is processed saves A LOT of speed.
