I have e-mails coming into the forums with either the same topic
or a Re: topic. These don't seem to make it into the same
topic. I know that I can do the admin thing and manually merge
things but I would prefer to get this right a head of time.

How do I config the topic creation such that mail messages get
assigned to the same topic instead of individual topics with the
same title?

This normally happens when users reply to messages before their Message-ID's can be captured. The solution is to run the import script more frequently.

Not quite what I had in mind. The problem is that most of the conversations occur outside of the forums on the mailing list. The forums don't
get to add their message id tag. No one responds from the forums. It is typically read only most of the time.

The import gets run for each message arrival but no one currently
replies from the forums.

I haven't seen that before. Can you setup a test case or let us know how to reproduce the problem?

We have mailman as the mailing list manager. This is connected to a forum. Once this is setup. Sending and replying to messages from the list
gets new topics.

Not enough, I have lists like that and they all work just fine.

Turns out we have a system that is aberrant. It is a ticketing system.

First message:
Message-ID: <11050211(dot)1276101695143(dot)JavaMail(dot)tuxprd(at)fargo(dot)arrisi(dot)com>
Thread index: AcsH8qMkXpEt/gBXTpqfGAHx+Odptg==

Second Message:
Message-ID:<25804854(dot)1276102101258(dot)JavaMail(dot)tuxprd(at)fargo(dot)arrisi(dot)com>
Thread index:AcsH85POKckY4H+qRim70byVF9078g==

Both of these messages have the same subject up until about 30 characters in.

Can the import track other custom headers as the tag to determine whether to create a new topic or add to an existing one?

If I turn on "Slow Reply Match" how much of the message needs to match to get into the same topic?

The subject must match 100%. For example, a message with Subject:
Re: xyz
is received, FUDforum will look for a topic with title xyz.
