I'm looking to add at least 2 custom fields to a message but have no idea how. Can anyone help or point me in the right direction? Thanks.

Are there any instructions or a "process list" anywhere for this newbie? I have experience with other proprietary systems but I'm completely new to php and FUDforum. Totally *awesome* app by the way, it has great features and works well!

There are no such instructions and the process is not easily explained... The best way is to take a look at how existing field (subject for example) get's processed and based on that add your own fields.
