Isn't the appearance of this link based on the detection of appropriate programs? Is it just a matter of deleting a line from a page?

At the moment the only way to remove this link is to modify templates, I will fix this in 2.5.1.

What part of the template needs to be modified? I looked, but couldn't find it.

You need to edit msg.tmpl, tree.tmpl thread_view_common.tmpl template files. However if you can wait till 2.5.1 release there will be an nice & easy option on the global control panel to disable the PDF and Syndicate links.
