I am trying to clean up and remove all files in order to completely install a clean version of Fud. How do I remove them? They seem to be protected?

Which version of FUDforum you are trying to remove.
The file "appear" protected as they are owned by the webserver and you're trying to delete them as yourself.
In later version of FUDforum there is a file manager that will allow you to chmod the files in such a way (666 or 777) so that you can delete them. In earlier versions you can do so manually.

The file manager is one of the menus avaliable from the admin control panel.
