Is there a way to reinstall fud in eGW? I thought removing via the Applications control panel and then deleting the folders would do the trick; turns out that FF's files are stored elsewhere in the egw package than the ff folder? Where are they so I can re-upload and reinitialize?

They are stored in the egw "data directory" you set in /setup, that initially says something like "/out/wwwroot". There, you have a "fudforum" directory. And don't delete the fudforum directory in egw root tree, because that will not allow you to reinstall (though you can restore from the tarball you downloaded). In the setup/base directory you have files and info about how to reinstall.
